To give some of the more obvious examples (well-worn by cranks on this and other forums), we have- the synthesis of quantum theory and gravity- the nature of dark matter- the question of the dark energy hypothesis To these old(ish) chestnuts I would add a personal favourite: why it is that the fundamental unit of charge in quarks appears to be 1/3, while that of the electron appears to be 1. This seems suspiciously unsymmetrical, suggesting some deeper structure may remain to be uncovered. I'm sure a real physicist would be able to add substantially to this list.
